By default it searches "everything". In the Options section (Right on system tray icon or Tools, Options in program) there is an Exclude tab to eliminate the hidden files from the results. If you are not seeing hidden files perhaps this is checked?

The Folder Option "Display Hidden Files" or "Do not display hidden files" has no effect.
